InvariFold is a deterministic sequence-to-geometry instrument.

• ΣΓ — Kyte–Doolittle hydrophobicity and Chou–Fasman / preset secondary structure compile a residue-graph affinity $A$. Laplacian $L=D-A$.
• Γ — Kartekeya contraction $\Gamma=I-\varepsilon L^2$ with kernel projector $P_k$ onto the lowest $k=\mathrm{round}(n\cdot 47/125)$ modes. Γ lock replaces $A$ with $P_k A P_k$.
• Λ — LowModes_3($L$) scaled to peptide contour $(n-1)\times 3.8$ Å, grafted onto helix / sheet geometry, SHAKE-relaxed. A spectral basin, not a learned structure.

What to run

2. Alanine scan — mutate every non-Ala, rank $|\Delta F_{47}|$, apply a hotspot. Spectral response, not a folding $\Delta\Delta G$.
3. Select a residue. Force H / E / C (keys 1 / 2 / 3). Λ rebuilds.
4. Pin a contact on the affinity map or from the inspector.
